If you are facing same problem here is the trick and it has nothing to do with After Effects. Here are the steps to fix it.
1. Open QT player.
2. Choose Edit > Preferences > QT preferences.
3. Click on Advanced tab.
4. Turn on Enable Encoding using legacy codecs.
Save preferences, restart AE and you are good to go.
